RFLPs & AFLPs

There are a couple of methods used for determining (sub-) species boundaries that I'd like to know what people "in-the-know" think of. I'm talking about RFLPs (restriction fragment length polymorphisms) and AFLPs (amplified fragment length polymorphisms).

I have heard contradictionary opinions regarding these methods. Unfortunately I do not have the necessary knowledgde to come to my own conclusion on the issue, which is why I'd like to hear more opinions on them. I'm currently in the progress of writing about a particular genus, and there is a recent paper elevating some of the subspecies to full species status based on AFLPs. Need to decide if I am to follow this paper or not.
